The only reason would be to ensure he absorbs their souls and keeps them from reviving at some unexpected date, which he obviously fails to do or else the game would be about 5 minutes long. He had several great opportunities throughout the Dragonborn’s escape, but for at least two of them he doesn’t intentionally target the player.
Why does Alduin want to keep the Civil War going?
It’s definitely in Alduin’s interest to keep the Civil War going. Ulfric even briefly comments if you find him in Sovngarde after defeating the Stormcloaks. More soldiers dying in the conflict over a longer period of time = more souls for him to feast on.
